The water ports in my H89 head are currently blocked off with grub screws, but my manifold has water ports so I'm consdiering using them. The thing is the head only has water ports only under cylinder #3 an #4 intakes. Most H89 heads that I have seen have ports under #2, #3, and #4.
Would the manifold heating system work with just two ports (i.e. only flowing into one side of the manifold) or would I need to drill out another say under #2?

It'll still help with low-throttle operation. For racing (full-throttle) you'll want to keep it plugged
The water ports help keep the air/fuel atomized by keeping the bottom of the intake warm. Which will still happen via water from one side
