Are the automatic flywheel bolts the same of the standard one ? I'm converting 2 engines from automatic to shift but I only have 1 set of standard bolts and 2 sets of automatic flywheel bolts :(

I just use 12.9 High tensile capscrews. I'm told that the early motors (front dizzy?) have imperial threads in the flywheel bolt holes.
If you do use capscrews, check that the heads don't foul on the center hub of your clutch plate. I had some (Only just) touch the hub, and it led to a bit of clutch slipage.

Does this mean that the bolts from the automatic flywheel won't work ?

without seeing them it's hard to tell,
other cars I've seen the flexplate bolts have a larger flatter head, You can view topic.
