Yes, the factory service manual calls for weatherstriping adhesive between the glass and the seal. And for no sealant between the body and the seal.

But if the window frame is dented (or not finished correctly from the factory), then it will leak. Small imperfections can be fixed with sealant. Or if it is rusted, then it will leak. The rusted portion needs to be cut out and new steel welded in.

You can try more sealant. Use an automotive grade, exterior glass sealant (weatherstrip adhesive). If it still leaks -- which is common when adding sealant -- cut the existing seal out and fit a new seal. When the old seal is out, lay the glass down on the frame and look for any irregularities -- you will see where light amounts of sealant are needed or repair is required.
