An unpainted core will transfer heat better than a painted core....but I seriously doubt it will make much difference, especially if you are using a cooler that is much bigger than you need (as most people do!)

Why don't you install the cooler unpainted, take air temperature readings, then paint it and see if it makes a difference. Then you'll know for sure. And I'd like to know too!!
