Use a spot weld drill:

1. Centre Punch and Spotweld Drill
2. Drill through the first layer
3. Remove first Layer

The spot weld drill is basically a flat cutter with a tiny centre drill.

It can be hard to access all of the spotwelds for the battery tray. You may need a combination of drilling and cutting.
