Yes. In the carby & supercharger combination your (air) throttle valve/fuel delivery is in one location (the carburetor) in the other format with the inlet manifold the (air) throttle valve is located at the beginning of the system and the fuel delivery is located at the end of the system just before going into the engine (the injectors set into the inlet manifold). Your best bet right now would be to take a look at some previous setups. Here are some useful pictures and a really good link with some great visuals.

If you are pursueing a power upgrade and have limited knowledge you have almost jumped into the deep end, but not quite all the way there.
The carby and supercharger setup would yield more power and aleviate you having to deal with any complicated electronics. With a bit of fine tuning and a few test runs a carby setup would be quite reliable and fun. Electronic Fuel Injection, although brining a great improvement in driveability will not match the power gains of the carby/supercharger combination.
