Bleeding Master Cylinder while in Car??

I've had a search around the wiki and looked on youtube but still a bit puzzled.

Can someone give me some tips on what the best way to do this is? Or is it better to bench bleed?

What i cant work out is i run the clear hose from the bleed nipples on the master cylinder back into the master cylinder reservoirs; what do i have to do with the brake line plugs (where the brake lines connect to the master cylinder)?

Leave the brake lines in with all the (4) bleed nipples closed?; open the (4) bleed nipples?, take the brake lines out and plug those holes in the master cylinder with something?

Another method?
