firstly decide if or not u will put a ca in. once decided (and if u choose to put 1 in) then tunnel mods need to be done from the firewall, to past the handbrake somewhere. u need to "blow up" the tunnel to fit the larger tranny in, also cut a new hole for the shifter to poke thru.
Cost: depending on how much experience the shop has at this sorta job as to how long it will take as to how much it will cost.
once u get all this done, then choose paint colours and pearls.

When Kev fitted my CA the only part of the trans tunnel he needed to modify was the top of the tunnel where the new shifter went. This was cut away and a piece of thin sheet metal was welded in to allow room around where the new shiffter went and to cover up the old shifter hole. There were no firewall mods at all.

It really depends on how showy your car is going to be. If it's going to be a show car with a detailed undercarriage then doing it pre painting would be wise but if it's an everyday car the carpet is going to cover the mod anyway.

Hi Pager
I honestly couldn't remember how much it cost. If you know your way around a car and have a couple of mates who can help you my advice would be to do it yourself. I would've loved to have had a crack at it myself but a lack of talent and working all the time prevented it. My car was a manual originally.
