I'm having trouble with water leaking from these two spots

 STOP LEAK STUFF
STOP LEAK STUFF is no remedy, don't do it, I did it, help only for a short time. And all smaller holes in the head were full of that STOP STUFF and the head was not cooled properly.

If there is a rusted or other damaged spot, that leaks coolant, repair it.

Is there meant to be holes going into head, coz when i run the engine, water trickles out rom between the inlet manifold and the head.

Yes there your water jackets. mine are blocked up. looks like yours were too but seems there leaking? what has been used to block them up?

i dont quite understand what there for. i guess to cool the manifold or...??

Inlet manifold has water galleries, but they end at the head, theres the hole in the gasket for it, but no hole continueing into the head.

Most likely the problem is not the head, the gasket or the manifold. You can mix-n-match the heads & inlet manifold.

The problem is likely the clamping force of the bolts.

The headers (extractor) ... you see on a stock exhaust manifold, the thickness of the exhaust flange is the same as the intake, and those thick washers hold both down evenly. You may need to make some kind of half-washers to even out the clamping force.

Yeah i thought that may be a factor when putting it back on. I'll have to check with a micrometer if it leaks again.
But in the meantime I've put it back on with plenty of stag. It may do the trick.

Still leaks even with lots of sealant.

Will there be any adverse affects if I simply block the water jacket in the inlet manifold?

Is there a coolant pipe that you are connecting to your manifold?
If your head has the holes blocked off, the water cant circlate through the manifold. So simply dont connect the coolant pipe to the manifold.
My concerns though, if you cant get the manifold to seal on the head and stop this coolant leaking. Then what says that you are getting a good seal on the inlet manifold to head itself and not in the future developing an air leak.

I'll try that.

And I'd say there's little chance of developing an air leak, the stag should prevent that as there isn't much pressure on the seal (I think?). With the water jacket its under quite a bit of pressure, which makes it leak.

The pressure depends on the radiator cap. Usually there is a 14lb cap, but you can fit a 7lb cap to keep stress off the cooling system. I think it's a good idea to lower the pressure, as long as you are not running the near-boiling thermostat.

Yes, the holes are to heat up intake manifold & carburetor base.

Most newer heads have holes right there, but not all of them. Take a look:

A12A Cylinder Head

I haven't had any problems with the Solder Seal brand of stop leak. It fixes small pinhole leaks, but not gasket leaks. Use as directed and all that. Don't bother using it to fix holes bigger than what the directions indicate or you just might have problems.

I dont doubt that stop leak can block water galleries, but that doesnt mean it will. My dad didnt want to spend the money to fix a leaking head gasket in a '85 pajero, so in went a bottle of stop leak... that was over 3 years ago and its still running strong.

Does your inlet manifold have galleries for the water or is it an aftermarket sidedraft manifold? If its aftermarket it's probably designed not to take on water to so these can be plugged. You can weld them up or tap and plug them. If you clean that area off you'll probably find that they've been pluged but maybe they used another method and there's small holes in whatever material they used to plug them off.

I usually seal the holes in the head with a small amount of silicon. Not to much as it will block other things up. You just need to squeeze enough into the holes to make a plug about 5mm long. It always works for me.
